I have just learned about this and cannot find anyone to answer this question. I know it is placed in the main directory, but is it to be placed into sub directories as well?

Yep, you can place an .htaccess file in any directory.

The commands in the .htaccess file will be applied to the directory where the file resides as well as any subdirectories.
